Zebina came to Juventus with coach Fabio Capello at the start of the 2004–05 season on free transfer.
During the career with Juventus, Zebina was criticized for Jonathan Zebina instability a numbers of times but after Jonathan Zebina followed Juventus relegated to Serie B in 2006, Jonathan Zebina still occasionally played as one of the starting XI. After 2006 Italian football scandal, Juventus sold its starting right back Gianluca Zambrotta to FC Barcelona and failed to find a replacement better than Jonathan Zebina until today.
Primary a backup player, Zebina also occasionally played in the full-back position and Zambrotta on the another flank during the 2005-06 season under Capello, as Zambrotta replaced Giorgio Chiellini as left back.
Jonathan Zebina signed a new 4-year deal right after the Juventus won Serie B champion and promoted back to Serie A.
Jonathan Zebina was injured in at the start of 2008-09 season and ruled Jonathan Zebina out half of the season. Zdeněk Grygera replaced Jonathan Zebina as right back but also not favoured by fans, in 2007-08 season, Zebina also competed with Grygera for the starting place.

In 2009-10 season, Zebina wore number 15 instead of number 5, following former captain Fabio Cannavaro's return to the club. Jonathan Zebina lost Jonathan Zebina starting place to Martín Cáceres that season, despite Cáceres was also criticized for Jonathan Zebina instability. In although Jonathan Zebina was included in Juventus's 25-men squad list A for 2010–11 UEFA Europa League playoffs round (he was excluded in qualifying round), Juventus was had to include Jonathan Zebina in order to let Zebina served the ban Jonathan Zebina received last season. Jonathan Zebina also not attended the pre-season camp as Jonathan Zebina had a international duty which delayed Jonathan Zebina vacation.
Follow Motta quickly became the starting right back for Juventus in the first 4 matches of the season in Europa League, Zebina was not call-up to the Serie A first round of the season.
On the last day of transfer windows, Jonathan Zebina contract was mutually terminated. On the same day Juve also released Mauro Camoranesi and David Trezeguet few days before.
